Druid, or anyone else, if i was to add new .pk3 files to my moh main folder for he purpose of mapping new levels, would it conflict with missionary. Got a friend whose gonna help me get started and just wanted to make sure it wouldn't mess things up.

Nope. Missionary will block access to those files while it's running. You should be fine.
